You want to be as tanky as possible, hence this rune setup. Note that you'll be going bot lane as your go-to lane, up against generally a support and ranged carry. This is why you go flat armor, because you need the armor early game to mitigate the damage you'll take from a ranged carry.
Flat health overall is just a very useful stat for tanks. You get risky playing aggressive early game, moving in to land your combo of abilities. A boost to your health pool could mean the difference between life and death. The standard penetration runes aren't good on Leona because her upfront damage is low, and the majority of her damage comes from Sunlight. Sunlight is consumed and deals damage in relation to your allies' magic penetration, not your own.

Flash is overall the best mobility summoner spell. Being a tank that is constantly in the front lines and with no way out, Flash will allow you to initiate a fight at a moment's notice or pull out from a bad or losing situation to save your life or even a teammate's life. Flash has a multitude of uses, ranging from chasing to running away. Remember that the best way to use Flash is to try to use it over a ledge or wall. In those cases, your opponents will have to use a Flash or Flash-like ability to continue chasing you down. Leona is exceptionally good with Flash because of her Q ability, Shield of Daybreak. Flashing to someone and using your Shield of Daybreak will stun them and set them up for a chain of crowd control from yourself and your teammates.
Ignite is the best summoner's spell to take if you want to play an aggressive lane or if you want to secure kills. I would take this skill over Exhaust 90% of the time.
I would only grab exhaust when I'm in lane with someone with low kill potential like Ez/Vayne or against a heavy assassin team comp.
